if you were to make a two man team from all the ninjas based on intelligence,which two would make your team,,, one rule... shikamaru and itachi cannot be on the same team...........

i think shikamaru and kabuto would be really dangerous on the intelligence level

Without a doubt, undoubtedly itachi and minato. Shikamaru is smart and can create great plans but he need assistance to execute them. While itachi and minato both can create strategies and both can make them come to fruition with their own hands(skills). So now you put itachi and minato together not only will their strategies be perfect but also they would simply be the greatest tag team of all anime.
