In the narutoverse rain is used in two different ways. One being the obvious one, and that's when the weather itself makes it so it rains. The other would be creating rain by focusing chakra into the sky to form rain clouds. If a shionbi creates the rain, they both are linked to each other via the chakra in each and every drop of rain. It was seen in the anime that the only characters being able to use rain ninjutsu came from the village hidden in the rain, also known as Amegakure. The shinobi of that village utilize the rain to create their own technique using the rain itself that falls from the sky manipulating it at will, and also being able to chang the rain's properties with the right training.

Rain coming from water means that one of its weaknesses could be earth. And the other I can think of would be wind, if the opponent used a strong enough wind technique on the rain clouds it would blow them away and thus stopping the rain from falling.

Just like water, rain is strong against fire based techniques.
