From watching the anime and reading the mangas it always seems that the good guys runout of chakra before the bad guys. Anybody else notice this trend?

That's because the bad guys usually start out stronger than the good guys
then the good guys either
1)the main hero shows up and pwns him
2)magically get stronger midfight and pwn him
3)leave then train some then come back and own them
4)some other thing which I can't get my hands around >.<

the bad guy will eventually fight more good guys.....he can't be stoped by a single one and that's why always there are more good guys in the fight...it was the same in dbz remember?always when a bad guy came...they gathered all the good guys to fight with him even if it was a single one

Konan (I am assuming that because her body physically turns into paper, that she lost/gave up her original body as well)
Kakuzo gained immortality by changing the form of his body.
Hidan... well we never learned HOW his immortality worked.
