There was already a discussion about this issue. Some people have reached an agreement that KIshi was drinking sake while drawing and that's why he forgot :P

He got angered while remembering Jiraiya and Kakashi so that he got Kuybi Sage Mode and attack but he stopped and calm down return to his normal state so Kuybi and Sage mode eyes disappeared because he don't want to fight and kill Nagato.

i think that when nagato's chakra rod hit naruto, naruto wasn't able to control the chakra in him. so after he took it out, he must've regained control. maybe not at first because he wanted to attack nagato, but once he calmed down.

He's not in any mode now.
And he was so angry when he was in Sage mode that Kyubii tried to take advantage and take him over in order to release itself, that's why the eyes got mixed.
I really don't think it was Naruto mastering the kyubii. But he was able to stop the fox as the seal was rebuilt by Minato.
