This is my first prediction. I'm just killing some time. These predictions are hardly ever right, but I though it might be fun to give it a try so here I go.

Chapter 600: The Ultimate Secret of the Sharingan part I

Kakashi: Obito, How did you survive?
Obito: Perhaps I should enlighten you before I send you to your grave.

Flashback: Shows young Madara and Izuna sparing with each other.

Izuna: Not bad brother.
Madara: It’s still not enough, we have to get stronger or war will never end.
Izuna: We are at the top of our clan; we are the greatest shinobi of our time.
Madara: We must develop our Sharingan further.

“Mysterious Man approaches”

Mysterious Man: I can make you stronger. I know what you desire.
Izuna: Who are you?
Mysterious Man: That does not matter, what price would you be willing to pay to end this war?

“Madara rushes over and grabs the mysterious man by the neck”

Madara: Do not be coy with us, you can ill afford to be if you value your life.
Mysterious Man: Well so it’s true, you do live up to your reputation.

“Mysterious Man pushes Madara back with one arm releasing himself”

Mysterious Man: I’m the elder son of the sage of six paths. My name is Izanagi.
Izuna: He died long ago, why should we believe you.
Izanagi: Believe what you want, but things are not always as they seem.
Madara: What do you want with us?
Izanagi: I want to claim what is rightfully mine. The Uchiha clan is descendent from me and my clan and we have been cast aside from our destiny.
Madara: Why should we help you?
Izanagi: Do what you please, but you have reached the limits of your abilities and I can offer you what no one else can.
Izuna: How can you make us stronger? No one can touch us, no one can
beat us.

“Izanagi teleports them to a cave(Obito’s technique)”

Izanagi: I’m dying. My body is old and I can no longer stay in this plane. My eyes have seen many things and have been bestowed with the charka and energy of my father.

“Izanagi takes both of his eyes out, one eye disintegrates and is absorbed into Madara eyes. The other eye is absorbed by Izuna.”

Izanagi: Madara, your eyes now posses my charka or the entity known as Susanoo. Also, use my energy the flames of Amaterasu and show people my dreams with Tsukuyomi.
Izuna, with my energy you can travel to the dimension between this world and the next. My father created this dimension from his soul to seal the ten-tails but he was too weak to go through with it.
Izanagi: This tablet was passed down from my father. It tells the secret behind our eyes and their powers. I can’t read all of its secrets, it appears my father has a cruel sense of humor.

“Izanagi passes away”
“Izuna and Madara are shown standing next to each other with Mangekyō Sharingan.”

Chapter 601: The Ultimate Secret of the Sharingan part II

“Scene switches to Madara going blind”

Izuna: Brother take my eyes, you are more gifted than I’m and you must carry on our clan.
Madara: Forgive me.

“Madara takes Izuna eyes”
“Izuna dies”
“Madara puts his pair of eyes in a glass container”
“Madara tries to teleport but is unsuccessful”

Madara: It would seem I only maintain my original abilities even with my brother’s eyes.

“Scene switches to a near death Madara escaping from the battle with Hashirama.”

Madara: Damn, he is stronger than I’m. I will have to get stronger to beat him.

“Madara is shown injecting himself with the DNA he got from Hashirama in the same cave with the tablet.”
“The Rinnegan activates in Madara’s eyes and the creature Zetsu is formed on Madara’s body”
“Zetsu tries to take over the body”

Madara: So this is what happens with cells aren’t stabilized.

“Madara uses Amaterasu on himself to get Zetsu off. After Zetsu detaches from his body he puts out the Amaterasu.”

White Zetsu: You would kill your own body to get rid of me.
Black Zetsu: How very intriguing?
Madara: Who are you?
Zetsu: I’m the elder son of the sage of six paths. At least I’m a reincarnation of him. Hashirama cells activated my dormant charka and they mixed together.

“Madara falls to his knees in agony. The Rinnegan is too much for his body in its weakened state.”
“Madara is on his knees staring at the tablet”

Madara: I see it now. Your father really is cruel.

“The tablet says,
To activate the Eternal Mangekyō Sharingan you have to experience true love for another. If you don’t not experience true love for another and gain the Mangekyō Sharingan through hate then it will lose its light.
The abilities of the Mangekyō Sharingan are decided by the chakra you have and how it resembles the elder son of the sage of six paths.
To activate the Rinnegan a person must have balance between their physical energy and their charka. (This is equivalent to having Senju DNA with visual powers, but the tablet doesn’t say this)."

Madara pulls out a glass container.
Madara: Zetsu, takes these eyes and give them to a boy with Senju DNA. Watch over this boy, we will need him soon.

“A few weeks later”

Zetsu: It is done. The boys name is Nagato.
Madara: I have another task for you. I will leave you with some of my chakra. There is a mother that will give birth to a child soon. The child will be a direct descendant of Izuna. When the time is right bring us together so that I make talk to him if only for a little bit. I believe that this child is the only child capable of activating Izuna’s Mangekyō Sharingan.
Zetsu: This is getting interesting.
Madara: I will see you when Nagato is older.

“Madara dies”
“Back to present”

Chapter 602: Betrayal, Kakashi kills Rin

“Scene shows Obito being crushed by rocks”

White Zetsu: I told you we should have been here sooner. We really cut it close.
Black Zetsu: Be quiet. We have work to do.

“Zetsu rescues and repairs Obito and removes the boulders”
“After several hours Obito walks out of the cave. He sees Kakashi running and starts to follow. He is weak so he is just limping.”

Obito: Kakashi….KAKASHI!!!!

“Obito catches up. Rin is being held hostage by an enemy and has a shuriken to her throat. Kakashi stands in fear.”

Kakashi: Let Rin go or I will kill you.
Enemy: Give it your best shot.

“ A shadow clone of Kakashi behind the enemy and tries to strike him but misses. In the mean while Kakashi charges forward with chidori. This catches the enemy off guard who throws Rin in front of him as a shield. Rin dies
instantly. Obito is too weak to speak or to move, he just watches in horror”.

Obito: Kakashi, how could you..I’LL KILL YOU!!!

“Obito screams but words do not come out, he is still weak.”
“The enemy runs away. Kakashi morns Rin and Obito’s Mangekyō Sharingan activates. It teleports him to the other dimension. Kakashi doesn’t notice.
“After Obito teleports, the enemy comes out from behind a tree and walks towards Kakashi”

Kakashi: Well, that was entertaining.
Enemy: It sure was.

“The enemy transforms into Black Zetsu and Kakashi transforms into White Zetsu.”

Next Chapter: Madara bends Obito over and starts to mind rape him because I can’t come up with a better motive.

I definitely think someone gave them the MS. What could possibly put Madara in shock? He's one cold hearted bastard. I really like this though. Itachi and Sasuke are descendants of Madara while Obito is directly linked with Izuna.

Madara wanted violence and war, he didn't want to end it.
Edit: I just read the whole thing, it's great and not so farfetched. Obito being Izuna's son would actually make sense, being the reason why Zetsu was around the Kannabi Bridge area at that time.

Lastly Rin is known to surrive the third war.She died sometime afterwards.
She is not seen when Tobi attacks the village so she died in that 2 year time span.Those two things bugged me
