kakashi could have easily destroyed the boulder that was on top of obito with chidori all he did was try to push it off of him...what do you think you have a better chance doing? pushing a giant boulder? or destroying it with a lightening based jutsu that is made for piercing....
kakashi could've saved obito...guess it was just for plot reasons
When Kakashi was younger he could only use chidori a few times in one day. He had already used it by that time and he needed to use it again to kill the remaining enemies and get Rin to safety. Also, Obito was crushed and apparently dead. Why would Kakashi use up the last bits of his remaining chakra to save what he thought was a dead body? Why would Kakashi waste more time trying to pull Obito out of the rubble when there were more enemy ninja and the cave was collapsing around them?

I always wonder why Minato didn't cut his head instead of stabbing him with a kunai when he speedblitzed him with Hiraishin just after the rasengan attack. There are some scenes in this manga that just happen because of plot, and that's one of them
But another reason that should be take into consideration is the place where they were. Some people actually fail to realise that the power of chidori in fact depends on speed, and there were actually not enough place there to begin to run and strike with chidori, about the power, we've seen he already had it, destroying trees like it was nothing  
Well, yeah, but afterwards, he got injured and Rin had to take care of him. And just before the battle he was still injured, so I don't think he could've done Chidori.
Though I'll have to agree with you, the zone was pretty nasty as well.
