Conclusion: I belive Madara was the one that killed the real Rin and then used a zetsu clone to get killed by Kakashi !

Kakashi and Obito both now know that was the real Rin who died there

Note: This is very possible.. remember Kisame Zetsu clone still remained a clone after being decapitated !

If that was the case Obito should have said to Kakashi "Because you killed Rin". The next chapter will explain whats going on. But what Obito sees is real because for a second he was able to see what Kakashi was seeing through his sharigan.

I doubt that thoery. If that is true, then Rin should be alive and Obito would know about this, and we could see Rin dillydallying on Konoha.

I have a hunch that Rin was betraying the leaf in some way, and there was no other choice but to kill her. Madara probably know about Rin's deeds for some time because he has information gathered through the Mazo which is connected to different place, but Madara refuse to tell Obito the truth, and Madara knows that the fight was actually between Kakashi against Rin and the mist ninjas, which is the reason why Madara is confident in saying that Obito will come back to him, because Madara knows that Kakashi will kill Rin for some sort of betrayal.

? Obito holds his left eye that is missing for a reason. He then gets vision of what Kakashi is seeing. What Obito sees in that split second is Kakashi's arm through Rin's chest. That IS Kakashi. You can see the emotion of his face and tears through his eyes.

Obito is attached to a Zetsu, so it is also entirely possible that he is seeing through the eye of the zetsu clone.
