[Theory] What Actually Happened

First face the facts.
1) Kakashi is crying, he knows he's just killed Rin.
2) It really is Kakashi, because he's crying, a clone wouldn't cry.
3) It really is Rin, a clone would fail to explain the mangekyou sharingan.
4) We can't see any bodies around.
5) The only reason to expect bodies is on the word of Zetsu, Madara's lackey.
6) We know Madara wants to use Obito.
7) At some period in time the DNA of Hashirama Senju was acquired by Danzo and Orochimaru.
8) Madara was the first person to get said DNA.
9) Kakashi was at one period an ANBU.
10) Danzo was the leader of of the ANBU Root/Foundation, which played its members off against each other as a graduation exam.
11) A very similar exam existed in the era of the 'bloody mist' which was explained to us early in the series by Kakashi, to which Zabuza was surprised since he thought nobody knew about that test.

Now make conclusions.
1) Madara (via Zetsu) gave Danzo a sample of Hashirama Senju's DNA.
2) In return Danzo only had to initiate a new test for ANBU members.
3) This test was designed to prove the loyalty of ANBU to the village, that they would follow their orders no matter how depraved.
4) Kakashi and Rin were selected to beta test the idea.
5) Danzo led them to a location far away from the village since he wouldn't want anyone to find out, a location suggested by Madara.
6) Danzo explained the situation to them and initially they both refused, outraged.
7) Mist ninja arrive, and explain that if they do not participate, a war will break out between mist and leaf.
8) These orders come directly from their Mizukage, Yagura, who is been controlled by Madara.
9) Kakashi is faced with a choice similar to Itachi's and chooses the lesser of two evils. He kills Rin.
10) At some later date (after the Uchiha massacre) Danzo passes on a sample of the DNA to Orochimaru in exchange for his help combining Senju and Uchiha DNA with Danzo prototyping it.
11) And everything wraps up nicely.

Just want to point out a zetsu clone would indeed cry..... he is killing his friend (obito) love. So I am sure that would be sad and enough to cry! granted he follows Madara, but if you reread, they have all bonded and become friends!

I think Kakashi became a ANBU member much after, and not from the root

Madara was in the hideout and Obito was looking for Kakashi and rin, so there's no way that the Mizukage was controlled at that time.

Nice crack at it but a lot of holes , no they are not zetsu clones. Kakashi was gonna attack the enemy and then boom we he sees rin dead and he couldnt bear it , started crying and thats what obito sees nothing before that just kakashi impaling rin.

i think they helped danzo because danzo was a prototype for madara because they made him past his prime by making him have wood release

1/2. Where does it state that a clone can't cry? If it was a zetsu clone or a genjutsu it would be possible anyway.
3. Where do you see a mangekyo sharingan? Why would a clone make it fail, if the clone seemed as real as zetsu can be?
4. It looks like a battlefield, so why is there no bodies and other shinobi? Looks like a setup.
5. No if Kakashi and Rin were on a mission they would have team mates.

7. Yes it was acquired by Oro at least 10 years before this happening, since Yamato is 10 years older than Naruto, but Oro said to Kabuto that he obtained it from Hashiramas remains, and he was buried in Konoha.

9. Yes but we know some of the members from his ANBU team, and judging by their age, it was probably not at this current time in history.
10. True, but Kakashi is not in root, you can't leave the root, and you will have all emotion removed, etc. ANBU is another story, since it is under the command of the hokage.
11. Well everybody knew about the bloody mist, and it has been brought up many times. It was also a lot different from what they did in root.

Konohas ANBU is older than this, so why would they need test now, besides Hiruzen would never acknowledge it.. Root is entirely different from ANBU, and they only obey Danzos orders, and they can't leave the organization, and if they do it will still be under Danzos orders, and they can't speak of it.

Why would Danzo have anything to do with mist ninja? Danzo does everything in Konohas interest, at least from his point of view. Considering Ao had fought Shisui, Konoha also had some history with mist, also that he has byakugan. No way Danzo would make any deal with the likes of them. Besides the hidden mist was said to be the only village that had no political affairs with other villages. And war is a political affair. This was said by the raikage at the kage meeting.

Your theory doesn't hold at many points, as I said above, and I can't see it happen either. I can think of countless reasons for kakashi to kill Rin that would be better than this, but what I believe the most would be that it is all genjutsu or zetsu clones..

And where are those mist ninja zetsu mentioned earlier?
