i rekon rin was a spy and was heading to the mist anbu to reveal the leafs secrets but kakashi was onto so he followed her and decided to kill her before the information was leaked

I think it was from the stress of activating EMS as a non-uchiha.
Whatever happened, Kakashi seemed to be conscious of what he was doing and oddly, the hidden mist ninja seemed concern about it.

it seems that the theory of her being a spy could be true. the mist ninja wanted to retrieve her body. probably Kakashi killed her in order not to reveal anything to the enemy
