[Spoilers] Kakashi and Obito have some explaining to do

I have, as many of you, loads of questions about the recent events in the manga, the main ones that have left me utterly confused are:

1. If Obito could see through Kakashi's eye, couldn't Kakashi see through Obito's? If so, surely he must of known Tobi's identity from the get go.
2. If the bloody mist was an era started by the fourth mizukage who was being controlled 'Madara' (Tobi) (Obito) (I don't know) then why did the ninjas in 605 refer to their village as the 'bloody mist'?

If you look at the shape of the eye it looks like the right eye and Obito had a sharingan in his right eye but wasn't evil prior to this so it couldn't be him if that makes sense. So it must of been Madara as in Madara but Madara had a sharingan in his left eye... (confused).
3. If Kakashi unlocked MS prior to the start of the series then why did he have no recollection of it up until Part 2.

If you could help me answer any of these questions you would sure help me out!

Yagura was being controlled, he was the hokage thus bringing mayhem to the village.

As to Kakashi I think he forgot how to awaken it just like Sasuke. The shock was too much for him and we saw him pass out; he probably forgot.

Being controlled by who? Madara didn't have a sharingan in that eye and Obito was only focused on meeting with Kakashi and Rin?

3. Kakashi didn't know the MS was active, therefore he didn't even know he had it until he unlocked it through different means. (Training, Fighting strong ninja, exc...)

It's a good point you raise about the eye connection. Why doesnt it happen in the present day battle? Why arent kakashi and Tobi sharing vision if it activates at a close distance?

good theory but honestly dont think that kakashi can see thriugh obito's own eye cause their both obito's eyes

Well I can answer for sure WHEN this scene with Kisame is happening. It is the same year as Itachi did the Uchiha massacre.

Here you see Kisames memory of a mission he did for Fugaki, the fat guy of 7 swordsmen. "Yagura" controlled by Obito, some years later made Kisame kill Fugaki. Notice that Ibiki approaches Kisame in this picture:

Now see this chapter from the chunin exam, which Obito took part in:

It clearly proves Ibiki was also in the chunin exams at this time. From these 2 informations we can make a very qualified guess, that this scene:

Must be about the same year as the Uchiha massacre, since Kisame most likely joined Akatsuki a bit after Itachi, given from the scene, where he talks to Itachi about sharks (wont look for it..)

And to add another proof. The man Itachi approached to help him out with the Uchiha massacre had the exact same spiky hair, as the shadow we see behind Yagura.

So it can still be Obito. None ever said it was ONLY during Yaguras reign that it was called the bloody mist, also it is said NOWHERE who the 3rd mizukage was, and nobody seem to ask that question. Well my guess is that it was Madara since the 2nd mizukage died very long ago.

Good theory. I was thinking the same thing, but why would it be called the bloody mist?? What makes it different from the mist?

Kakashi had no reason for using the MS because no one posed a real threat in part 1. Jiraiya had sage mode but did not use it until his fight with Nagato.
