Those mist ninja were actually ANBU from the leaf village(the crushed mask looked kind of like the edge of the leaf symbol) and they wanted to Rin for an unknown reason(many people including myself believe it is because she was a senju), Kakashi, because he was also a member of the ANBU, killed Rin so that they wouldn't get a hand on her body and possibly torture her and cause pain for DNA.
It was all Danzo!

I'm also blaming danzo for ruining yet more peoples lives (and creating one of the biggest villains in manga history). Just a thought, but maybe they were trying to stage Rin's kidnapping by mist ninjas in order to spark a war with the mist?
