We don't know enough about Rin to compare her to Sakura, but I'd like to think that Rin would have been stronger. The two teams seem relatively even looking as a whole. The only imbalances of Obito > Sasuke and Older Kakashi > Young Kakashi, are far from even. Obito is significantly stronger than all of them.

But in the end, I think Team Minato would win.

Team Minato stomps hard. Minato can beat Sasuke by himself, Kakashi cancels out Kakashi. With Minato's support their version of Kakashi will beat theirs, thanks to Minato no one on Team Minato will ever be hurt due to FTG and ST Barrier. Obito>>>BM Naruto, and the rest are fodder.

There's too many factors, team Minato has way too many ways to win.
