The message being conveyed all throughout Naruto is perception. You see them as evil because they're antagonists (forces opposing the protagonists [main characters]), however, they see themselves as "heroes" --- justifiable in the fact that they're bringing about peace.

Nagato was considered 'evil' because of how he acted, but his ulterior motives were just peace (allegedly). You can't fault him for going about it this way as the 'right way', or Konoha's way, (since they're pretty much the protagonist) didn't work out too well for him, so of course he seeks a different route.

Samething with Obito: there's a little more to it then just the surface guys, it's not "oh snaps, the girl I had a crush on died, now I rage at the world", that's what's called an attributing factor in the plot.
