I think the scariest was when Orochimaru got into his "true" form (looking like a snake with a weird head) and talked there.. Sheeesh, I can't even look at the picture now..

Pretty much when shit started to hit the fan in the blood prison movie. That was god awful and felt like bleach and many other similar one's.

There was one really creepy scene in the Forest of Death when Sasuke and Naruto are both completely out of it and Sakura's the only one left. She tries to stay awake, but falls asleep, and has this dream where Sasuke and Naruto wake up and are both fine, but then she sees Orochimaru staring straight at her from a bush less than thirty metres away, with his face peeling off, it was so creepy and disturbing because it plays out just like a paedophile stalking a little girl.
Apart from that, yeah, Orochimaru pretty much covers the entire creepiness section of Naruto all by himself, but there were a few other parts:
-Kankuro vs. that stretchy guy in the Chunin Exams, the part where Dr. Stretch breaks his neck and then the head flips around and it's just the puppet, but it still has half of Kankuro's face and it's grinning; looks nightmarish.
-Gaara killing that team of ninja early on with Sand Coffin, and he uses an umbrella to shield himself from the blood.
-Gaara screaming when Sasuke hits him with the Chidori.
-The thought of NaruSasu...
-The thought of Kakasaku...seriously, he's like 26 and she's like 12 O.o
-Manda demanding 100 human sacrifices for Orochimaru summoning him, and then you realise that Orochimaru summoned him all the time during the 3rd Shinobi War; did he want sacrifices then as well?
-Tsunade's true form when she exhausts all her chakra; she looks so much older than Jiraiya or Orochimaru, probably because she's shortened her life span so much.
-Ancient Madara living all by himself attached to the Gedo Mazo.
-Danzo...just Danzo.
-That ninja from the Seven Ninja Swordsmen of the Mist who uses the needle, Kenpachi or whatever his name is...he sews his enemies together!
-Naruto going insane after he thinks Gaara's died and attacking Deidara, you don't see Deidara's body, just Naruto's fist wailing on him with blood all over his knuckles.
-What happens to Naruto when he goes into any sort of Kyuubi forms.
-Giant hairless Kyuubi breaking out of Chibaku Tensei and breathing fire, it's like hell.
-Ibiki's head.
-Shino (and most members of the Aburame Clan) having bugs living inside his body.
-The living conditions of the people Orochimaru's captured.
-Orochimaru having a shower; and that's not because it's Orochimaru having a shower (although that's part of it), it's because he's screaming in agony and his arms are flaking and falling apart. And Kabuto's standing right outside the door, which makes you wonder if he always does that or if it's just a one-off thing. Either way, it's creepy thinking about Kabuto thinking about Orochi having a shower.
-Genjutsu...just Genjutsu...Tsukuyomi in particular.
-Kakuzu's tentacle-string things, whatever the hell they are...
-That scene from the filler episode where that girl connected her heart to Naruto's, pulled it out and squeezed it. To make it worse, it looked exactly like a real heart, not a cartoonish one.
-Pain's summons.
-Obito's massacre of the Kiri-nin. SOOOO MMUUUUUUUCHH BLOOOOOOOOOOOOOOOOD. It was like a fountain, holy crap.

And that's my list of creepiest scenes.

For me it's the filler episode when the female antagonist sticks threads into Naruto's heart. Seriously that is the only thing that i actually felt uncomfortable, even When considering Orochimaru.

There is a lot of creepy scenes in Naruto. But there are more creepy people. Which for me was Gaara...
He just creeped me out *shivers* when he was still on the dark side. "A soul needs a purpose to live and so I concluded that my purpose is to kill everyone but myself..." and that whole "I live only for myself; I love myself..." thing was crazy.
Another one was when he partially transformed and was fighting Sasuke "Come out Sasuke! Are you afraid of me!?"
There is a lot to quote him about. But just the way he even looked was eerie.
In Shippuden he is more like a martyr. Oh well.

Eh, to be honest, so far I have found nothing to be creepy in Naruto. Could be because I'm used to worse LOL But at the moment nothing comes to mind that I would find creepy in the manga
