You're taking those questions a little too literally.

It's clear he's referring to bonds; something more philosophical. As in, he doesn't understand why Itachi, after accepting his fate as a villain and becomes a missing-nin, still comes out of nowhere and calls himself a shinobi of Konohagakure. That's one of the examples he gives, hence:

He doesn't understand what's the connection between those things. He doesn't really understand bonds. He understands Itachi's pain and wants to avenge him, but he doesn't understand his forgiveness. He doesn't understand how his brother could protect the village, but still say he loves him even though he's trying to destroy the village he loves.

He knows that despite the anger he feels towards the village, he still has to decide between avenging his brother and forgiving them, and the decision to destroy konohagakure isn't as crystal-clear as it once was.
