I think the best Anime Openings I've heard are from Naruto/Shippuden. I don't know which one would be my favourite though, but most of the songs in Part II (Shippuden) are good and some from Part I (Original Series) are good too.

I'll be honest, I don't think I've heard of a really good opening for a while, the FMA:B one is really good though.
If I were to go purely by the song choice alone, I'd probably go with the fourth opening for Sket Dance, always been up there with my top anime openings. Going by the full aesthetics and everything behind how it's portrayed which I feel is an important aspect, Katekyo Hitman Reborn's fourth opening takes top spot for me.
