Don't overrate Kamui, it can be almost flawless if it was in the hands of a master. But Obito is far from one, he's been hurt too many times and has even come close to dying. He's too arrogant and clumsy, although I doubt he would underestimate the Rinnegan and risk any carelessness. He still wouldn't beat Pain.

1-if he uses izanagi he would loose his only eye, so no more sharingan(blind for good)
2-since nagato has madaras renningan obito cant cast any genjutsu on him - nagato visual powers are superior
3-using kamui would be a waist of chakra, if he manage lol since he cant cast a genj therefore he would be just changing battlefield
4-remeber how nagato killed his parents assassins and how he saved yaiko and connan? obito better not approach him in personal if dont want to loose his soul - better off fighting the puppets

I somewhat agree, although Obito definately has his chances of winning with Mokuton and Izanagi. However, Pain would never be able to fight Obito, because he knows the true secret of the Pein Rikudō. He could always teleport to Nagato and finish him there (and therefore avoiding a fight with the 6 realms), although I wouldn't necessarily say that makes him stronger than Pain.

I don't know whether you've suddenly started talking about Nagato here, but with regards to Pain, Obito stands a decent chance of snatching victory if we ignore the fact that he could always stop Nagato without initiating in direct combat with the Paths (because of his knowledge on the Rikudō‎ no Jutsu and the chakra receivers). Combining Mokuton with Kamui (and using a complete Izanagi as a last resort) equates to serious levels of hax. Pain also has ways of winning, mind.

All Obito depends on is his intangibility, which runs out after 5 minutes of continuous use. Pain can easily make him use that up.

And in any sort of case, Rinnegan will always defeat any other lower form of Dōjutsu, that shouldn't even be disputed.

He has Mokuton, which was hidden from us for plot/identity reasons. He will use Izanagi if he has to. So these aren't things you can ignore. And with regards to your final point. Obito isn't your typical MS user like Itachi or Sasuke who would be dispatched by a stronger Rinnegan user. You need a special type of power (ala, S/T Ninjutsu) to defeat him, that's canon [1]. The only way Pain is winning is if he can spam his Jutsu and force Obito to remain intangible (and therefore unable to warp). But the former has nothing for a complete Izanagi.

No Itachi does not. the 6 Paths would disrupt his genjutsu and I doubt Itachi knew his secrets. And as for Obito, his powers pale in comparison to Pein's. There is a reason he chose to be co leader and not leader, Pein was a valuable asset, Obito was just following Madara's plans. Hell Obito is a bit of a douche to be honest, no real power except for borrowed power. And his Kamui is exploitable.
