It is not the Juubi, because you cannot feel his chakra. It cannot be sensed...
Plus, it only makes sense that Naruto having this much power would bother sasuke

「～が気になっている」　doesnt mean "to be annoyed with～".
the basic idea of the term is "~ is on the subject's mind.=the subject is minding/caring/bothering about ~"
for instance if a boy says he has 気になっている女子(lit. a girl hes caring about),10 2 1 hes talking about a girl he fancies. Obviously thats not the case with sasuke.

maybe sasukes uneasiness can be interpreted as annoyance but orochimaru doesnt say that.
