they where envied for there abilities in the sealing techniques and also feared so they where targeted by rivaling countries and eventually destroyed. but a few are still left not knowing of there linage.

Technically they weren't wiped out, because there were survivors and they scattered to other villages

Uzumaki clan is not from Konoha for a start. They got cast out from their old village due to having the ability that can seal any beast to themselves, and this ability provoked their old villagers and resulted in uzumaki's extinction.

But what I don't get is that Konoha was their allies. Why didn't they go hide in the fire country? It would be more safe there than in another country for them.

Kumogakure It's stated that During First Shinobi war Was fight against Kumogakure and Konohakure also they tried to kidnap Hinata Hyūga so as to gain the Byakugan revealing the true intentions and the treaty to be nothing more than a means to an end.Amegakure or Kumogakure just think only Kumogakure is able to do this.
