We know they both been in the Root for sometime. One thing they like to do to destroy the emotion of a fellow ninja is to have then killed the best friend they grew up with in mortal combat. That's why Itachi is in control and not like those other emotional Uchiha. That's why Itachi thought highly of Shisui and about self sacrifice.

They killed there best friends in order to unlock the Mangekyō Sharingan. It's simple really.

Itachi was ordered to kill Shisui by way of Kotoamatsukami ....Itachi might not realize it though because
he looks up to Shisui.....But Shisui got his by killing someone he cared about to put them
out of their misery......Itachi was forced by Shisui to kill the clan via Koto because when Shisui failed to stop the Rebellion,
he knew Itachi was all hope left and Itachi was too gentle to kill his breathren but wanted to stop the plan
he just didnt know how to, so Shisui made him do it...by killing them...although Danzo also help with his authority....
