He was in a hurry to get there. He was using it to track them and also to get there faster. Later on his friends told him he should have dealt with Sasuke then but Naruto said that he wouldn't have been able to. For his own reasons that he's keeping a secret but he promised to explain later. But Konoha 11 is confused too because he took out Pain. So just take his word for it. He knows his abilities.
