Why is Naruto's last name "Uzumaki" and not "Namikaze"
Is it because Uzumaki is a more well-known clan in the Hidden Leaf, and because nobody wanted him to know of his father (Fourth Hokage)? Was this the wishes of his parents, and if so why did everyone look down at Naruto for being sealed with the Fox's spirit?

The 3rd named him Uzumaki because he did not want people to know his relation to his father. This goes for people in the village as well as his enemies from other villages who might try to invade and kill Naruto, and/or try to steal the fox from him.
Everyone looked down on Naruto because of the destruction the attack of the fox brought on Konoha.

Well i think because Hiruzen(Third Hokage) wanted to hide that he is Minato's kid
So his last name is Namikaze it is just that he is known as Uzumaki and it will stay like that...I think

what dave here said is true, i just add to it that it´s uzumaki from his mother Kushina Uzumaki (well, it´s pretty logic it´s from his mother)

As what everyone has said. To protect Naruto from finding out who his parents, or father I should say, were.
I had to feel included 
If you know about Minato and Naruto, shouldn't you know this? Kinda, I don't know!

they explain it in the manga... Minato explains it to Naruto when he appears during the Pain fight...

That's right to protect Naruto from the his father the 4th hokage's enemies..
Plus: his mother was from Uzumaki clan that had been known for strong sealing abilities and they have chosen Kushina to be the next Kyuubi container before the clan was destroyed with few survivals..
So because the next to be Kyuubi container (Uzumaki clan's trademark sort of) was Naruto..
The 3rd hokage gave him Uzumaki's name.
