I believe that Itachi would have slowly wiped out the entire organization 1 by 1 until it was completely destroyed.. IF he could. Itachi knew he couldn't take Pein by himself, or Madara by himself, or possibly other members by themselves.. that's why he chose to just stay within the organization and make sure nothing ever happened to Konoha. (Every encounter that Itachi's EVER had with Konoha ended without casualties. Itachi using Tsukuyomi on Kakashi and Sasuke probably did them more good then harm.)
So yeah. If Itachi could have taken out Pein, he would have. He never tried because he knew he couldn't.

I wonder it Pain is susceptible to Genjutsu?
If one of Pain is under the technique, then wouldn't the other bodies?
If you say no because of Jiraiya's fight. Remember that the other bodies didn't come alive until after the Genjutsu was Deactivated.
If thats the case, then Itachi would kick Pain's butt.
